It's a better idea to leave patches alive. If he still has the catarina armor when grierat goes on his second mission, you can inform patches of grierat's whereabouts and patches will save him. Sieg can save him too, but it's not nearly as easy. Then after you beat pontiff and patches/grierat return, you can buy the catarina armor from patches and go save sieg, and he will still spawn in the kitchen even after pontiff dies. It's the easiest way to do both stories.
