So, just like the player, they never really die, they keep reappears after a time...
Many of the enemies are undead like you, which means they can't properly die. Others, like the ghru and slugs and such, may simply be new critters moving into the playable zone from the surrounding area. Others, such as the gargoyles or ascended winged knights, have little explanation.
The bones used to create the bonfires are just regular bones. They could be from any undead at all. The bones of those that sacrificed themselves to the fire are stronger and used to strenghten the estus flask.
