Just select a standard gamepad layout in the config and it'll be sorted. You'll also then have access to very useful binding options, like autofire, short or long presses - both doing different things and full blown macro queuing on a single button.
In DS games, I tap my DS4's touchpad to kick, for example.
Right click the game in your Steam list and select Edit Steam Controller Configuration (with controller connected or it won't show).
The configurator will pop-up. Then either click Browse Configs, or Press X on the controller.
Damned Valve.
Good advice. That was my first instict too, but it resulted in sensitivity issues, such as d-pad button presses often getting detected multiple times (despite only being mapped once). Disabling the controller altogether lets it get handled the way it did previously.
