Stereo cards with just two audio channels will have only the green (output), blue (input) and pink (microphone) jacks.
A few sound cards with 8 (7.1) audio channels do not provide the gray (Middle Surround Speakers) connector. If your computer is equipped with this type of card and you want to use all the 8 channels you will need to connect your motherboard to a 7.1 home theater system using the SPDIF digital connector.
Some motherboards with 4 or 6 channels don't have the black (Rear Surround) and orange (Subwoofer and Center) jacks. These cards will use the blue jack for both line in and rear surround speakers out, and the pink jack for both mic input and subwoofer/center out. Therefore, whenever you want to use any of these jacks for a different function, you will have to manually remove one jack connector and plug in another.
So, my L/R, Rear L/R, and center speakers all plug in to the back of my subwoofer, all color coded, and that has an "audio in" 1/8th that i plug in to my green output.
all the speakers work for things like netflix etc.

Well if all the plugs that plug into your PC are color coded..they should be correct then. But not necessarily. The colors are pretty standard. There should be more than 1 cable going to your PC however if that is what you are saying. 1 wire can not carry 5 different sound channels.
Is the 5.1 setup new?
Did you install audio drivers from Realtek at least once?
If you tried microsoft sound in all plugs, described above, but no luck at all, you could try get driver from manufacturer of your desktop/laptop, but do it at your own risk, cause it can even harm.
Also make sure that your sound driver knows its a 5 speaker system. For example you select 5.1 speaker on the Speaker Configuration in the Realtek Sound Manager.
It hasnt been a problem before, its worked with dozens of games, including DS3. I updated my Radeon driver yesterday, could that have done something to my audio?
I only have the one wire, but it has worked in the past until yesterday. In the realtek sound manager, i can select 5.1, but when i test, the speakers play strangely as i outlined in the 1st post.
