Let's hope they learned. Though, if "The Fire Fades" edition is the same as the Deluxe edition, what's the point of it existing?
Because so much of the content changed, there was no compatibility with existing saves. So it couldn't happen in an update for PC (and the visual updates fell outside spec for PS360).
You can ask why you had to pay to upgrade, but they did offer discounts for existing owners. And the original version is still better anyway.
The same reason as every GotY package: they get to sell a new product at retail.
As for the rest of your post, spot on, it was indeed basically just a re-release for new generation consoles and the reasons why they have sepparate playerbase are clear... Whether it was ok or not to charge us PC users again is debatable, I personally found it quite annoying and am still a little pissed, but I bit the bullet... At least we got a decent discount.
