She's not always in the shrine. You should start worrying when she'll criticize you for beconing a finger and say that you better not cross paths.
Until then - its fine.
Yuria's quest and being her enemy can be done in 1 playthrough for the purposes of getting both Pale Shade Set and the Lord of Hollows ending/rewards, similar to Sirris' and Leonhardt's quests.
Trigger Yuria's arrival before Abyss Watches, and hit her 3 times to agro her (she may kill you, but she wont get out of her hole after). Then kill the Pale Shade in both of his areas (Farron Keep and Irythill) while doing Anri's quest simultaneously as you would to get Lord of Hollows. Leave Pontiff Sulyvahn alive until you've killed Pale Shade both times, and went to the Statue of Velka to absolve sin.
Yuria will then treat you as the Lord of Londor once again as if nothing happened, and you still get the Manikin Claws and Pale Shade Set without conciquence. Pefect for when you want these items in 1 playthrough rather than 2.
There is a way to to finish all questlines successfully in one cycle.
You can still do both Sirris' and Leonhardt's quests, but use the methods other users are giving. Specifically, you want to give a Pale Tongue and start Leonhardt's quest after you've sworn knighthood with Sirris and killed Lothric. Her quest should be done by that point.
And Sassy is right, absolving works for Yuria and the other "permanent" Shrine dwellers, but not for Sirris. Anger her and she gonna try to poke a blade into your left eye.
PS: one time Sirris only arrived for me after I met Anri and Horace AND kicked Heysel's bony azz in the swamp after he invaded. But I think that was a coincidence and is not connected.
