Bardotr and Jareth
When confronting Jareth in Sacred Stone Blood River Bardotr sides with him and i must kill her. What's the deal here? Most of my traits are maxed out to the moral good side and i tried getting my leadership and charisma up to 4 before interacting but get same results.

These events are tied to specific traits, but they are also affected by the talking events.

Traits like obedient vs independent, forgiving vs vindictive are what's important. Abilities like charisma or leadership does not matter here. For Bairdotr, you need the independent route.

I don't know the technical answer to your question, OP. But what you described did not happen in my playthrough. Instead, Bairdotr sided with my party and against Jareth.

If I were you in that situation that your OP described, then I would simply not bring Bairdotr to that confrontation, so that you don't lose her from your party.

You could either take Jareth out whilst Bairdotr isn't present, or just skip over Jareth entirely and simply don't go near him.

Bairdotr's decision is dependent on the 'Obedient' trait, and the opposite (maybe 'Independent', I don't remember exactly what's the opposite).

If the player is 'Obedient' (I think the main speaker in the dialog), Bairdotr will side with Jareth, otherwise not.
(I also don't remember if the closer character is checked by scripts or if both are checked and only one must be non-obedient.)

However, it has always been possible to attack Jareth before a dialog starts - even with Bairdotr in the party -, in which case, the trait does not matter.
(She does not get mad about not being able to speak to him if I remember correctly.)

Safest of course is to not have her in the party during the encounter, but I (again ;-) don't remember if this would have a negative effect on her quest, but I think it does not.

She sided with me even though neither of my characters had the independent trait (they were both neutral). I think what matters is how you talk to her throughout the game. Telling her humans are good and diverse, or that they'll all evil and worse than animals, that will determine whether she stays with you. I probably would've just bypassed the quest otherwise, as I don't want to lose Bairdotr and it's a stupidly hard fight anyway.

1. Have Independent (So the guides say. But from What Johnny says maybe its just dont have obedient?)
2. Generally push her to think for herself.

If the above fail attack before you talk.

No charisma, I even had the know it all trait which makes you more disliked and she stuck with me. Its only about the obedient thing and the chats.

I just searched this and can concur that bairdotr sides with you if the one you choose to speak is not obedient, you need independent
