Throw your pyramid on the floor in front of the door and then drag it to toss it to the other side of the source temple door and then use the other pyramid to teleport behind the door and to the waypoint...

Blood stones will not open a portal until they are used.
Where is Zixzax? If by the statue or a portral, enter the last opened portal, proceed far enough to trigger a cutscene conversation with Astarte or the demon and return to the main section of the homestead through the portal. If a portal has not been completely opened, it will not have a map marker yet, so if there is an active portal with no marker, that is the one holding up the remaining portals from being opened (besides the Forbidden Zone, which can not be activated).
If you don't see Zixzax, run around the homestead, keeping an eye on the mini-map for green dots. He is likely waiting beside a portal for the source hunters to show up to open it.
If the homestead is still under attack, it is by design that no new portals are opening.

I'm at the source temple door, so far got into 3 instances, where my XP bar was at ~97% and I needed next level badly, only to be solved by activating Blood Stone?
I feels stupid now.
There is only one quest where you need a blood stone (in Luculla Forest) so there is no need to hoard them. Save one for that quest and use the others in combat if you are really low on health.
Yes, there is. In the library select D:OS EE and in the middle of the Links column on the right, click Manual.
Two things I want to point out:
1: you DO NOT need to carry your inert stones around
2: simply return to the End of Time (assuming you activated enough Stones) and make sure you explored all the new chambers there. Zixaxis will be standing next to the portal. The newly opened portal will be white in color as well, indicating its unexplored.
