problem #1
anyways i never got the whole half elves are evil thing.
this is how i see it from my vague recollection of the story.
elves = not evil, but hiding in a very obvious place.
humans = basically filthy peasants with a few exceptions
elves+humans = science-time-4000 + lots of evil. humans? pfft they are barely even sentient no qualms about destroying?!?!??

To answer problem #1...
Humans and elves don't really like each other, but aren't enemies, either. However, both groups are prejudiced against half-elves, so half-elves are rejected and hated. This, along with a bunch of other circumstances, led one particular half-elf to go crazy and launch his own plans to change the world(s). To do so, he formed the Desians, half-elves sick of the other races treating them like crap, and turned them into a militant group that believes half-elves are superior to everyone. This helps him for two reason:
1) the Desians use the human ranches to create exspheres, which furthers the plan to turn people in to angels
2) the Desians always move to whichever world is being depleted, to form an obvious enemy for the Chosen to want to defeat via the Journey of Regeneration, and also hound the Chosen to speed up the angel transformation

Kratos is human.
Yes, he's an angel, but unlike the other Seraphim, he was never a half-elf.
i guess the half elves made some exception for certain humans then?
Yes. In fact, an early point in the game mentions that there are even humans among the Desians, despite it being a primarily half-elf organization. (I'm not sure we ever see them, though...)
Since Kratos helped create Cruxis, he's the biggest exception.
