I personally use them 50-50. Gang wars, kidnapping, 50% of side missions as Jacob; Child liberation, Gang strongholds and rest as Evie.
I like to switch them out every half hour or so.
which is : 2 Evie and 3 Jacobs (something like that)
Jacob is more powerfull, more loud, so he can shoot and kill everyone
Evie is more stealthy, and she can do "special magic" if you upgrade her skill to the max
That's why people love playing Evie, me too.

I suspect in the run up to Unity, when Ubisoft took flak for not including female in multiplayer, and then blew the response with "it would have taken too long to add females to the game", they knew they had to fix that little PR problem. So, I think they called up the Syndicate project lead, and said "you've got 18 months until Syndicate launches. Get a women in there!". I really do think that's how Evie came to be.
- There are a lot of Jacob-only missions. I think these were the ones where the cutscenes were already too far along to go back and motion capture Evie.
- The Macfarlane figures, which come out every year, only have Jacob. No Evie. That's because designing, molding, and doing a production run of a figure has to be planned well in advance. I suspect Evie will be six months behind Jacob's figure.
Don't get me wrong, I'm very pleased with Evie's inclusion. I hope they eventually go the Mass Effect route. I like character choice, especially in an open world game.
