i had this on a dlc, only fix for me was un-checking the dlc in the file list in steam (uninstalling)
i would try unchecking all the files in steam and launching the game to see if it fixes it.
if not try a fresh install to see if it kicks you back in the game.
- Verify the game in Steam[ubi.li]
- Reduce graphics settings in-game
- Wait until the Animus loading screen (one where you are free to run around in) ends and just before the screen fades to black and your character spawns into the game, press the Windows button on your keyboard.
Once the window is minimised, wait about 5 seconds and maximise the window again by clicking on the game icon in your taskbar.
At this point, if everything has been done correctly, you should be able to continue the mission without experiencing the desync.
Please note that if you do not complete this part of the mission before leaving the game again, you will likely encounter the desync issue again.

1. Reduce all video settings to Low or Off
2. Place the game in windowed mode at lowest refresh rate possible
3. Disconnect from the internet
4. Restart the game
5. Start the mission and pray this helped

Confirmed: Simply not skipping the cutscene worked for me.
Ridiculous reading these suggestions from 'Ubisoft support' when their company could have fixed this game-breaking bug years ago.
