Did you get the Green Thumb achievement? If not, you missed some of the plants somewhere, look at the Botanics submenu.

If you've completely analyzed all the plants and didn't get Green Thumb, then it's bug. Did you use old - early access - save? I remember there was a problem with that.

It's not an EA save
So how does one fix the bug

Did you found the 5 hidden sprout? They also count in it. I also had this issue until I found them.

I did the exact same thing in a NG+ save and it worked.
