When you enter the mission, they revert to Midnight Sun's variants again.
In a fashion you can pseudo-pick the team. The "strongest" four, as far as I can tell, are the characters you've done the most missions with as opposed to being the highest level. All others are therefore available for the first part of the mission.
not true, i got 2 that i never did anything with, took me 4ever to those 2 parts, and one that i played with most, so its as random as who you can hang out with, playing with someone helps boost the chance but nothing is guaranteed
Gothca, I had tried to find why it classed them as 'strongest' and clearly found correlation where there was none. My first run had Blade, Nico, Sparky and Magik, so at that stage I assumed it was plot and would always be them, but I did use them all relatively frequently. Second playthrough saw Magik, Spidey, Marvel and... I forget. Spidey and Marvel made no sense to me as were lower level too. Number of times battled was only thing in their stats that made sense. I guess the RNG just aligned with my stats in this case.

i did the same assumption as you, almost, i got what i thought was pre decided on 1st run, like they had a special meaning to the runes in the story, but not on 2nd run
