Joystick moves mouse cursor in game when it shouldn't

Controller Companion no longer works for me. I'm trying to play The Witcher 3, but the left joystick for moving the character, not only moves the character but also moves the mouse cursor, like I'm moving the mouse which causes the camera angle to move with the character, mouse alone just changes camera WASD to move. I thought I've had controller companion working for over a month, but now that I'm having issues I'm noticing my controller layout was actually the Steam Link layout, where Right Trigger is left mouse click instead of A button left click. I just bought a $200 chair for my computer so I'd love to sit in it and play instead of on the edge of a bed with no back support... I could really use some help resolving this.

I am currently only able to play The Witcher 3, with Xbox 360 controller over Steam Link. I've just done a clean install on my computer, fully updated everything... Installed Steam, Controller Companion, CS:GO, The Witcher, Bit Blaster XL (which works fine with Controller Companion, Xbox 360 controller on computer without Steam Link) the issue persists in The Witcher 3, and now CS:GO doesn't have any movement with the Xbox 360 controller, I've played CS:GO Arms Race with the controlle before.

FIXED IT!
The problem was controller companion itself. Windows 10 doesn't need this paid for software to let games that already have controller features in them play with them. It ruined my game play for 2 days trying to figure out the actual problem, is the fact I have no time on Controller companion. The controller does NOT work on the desktop anymore which is odd, but I don't even care, I'm not looking up at the sky while trying to run forward in The Witcher 3 now.

Yeah that is 1 solution, but the entire layout changed on the desktop aswell not just ingame. Xbox 360 controller works fine with windows without the controller companion, D'oh!
