I'm a little puzzled though. The game crashing itself shouldn't have caused you to die and have a shade spawn, it should have simply defaulted back to your last auto/manual save. Are you absolutely positive you have the cracked soul meter and that a shade it out and about?
Absolutely barring everything above and that you have indeed run into a bug, I think you have 3 solutions.
1. This is the easiest but probably not what you want to hear. Just restart the file. False Knight REALLY isn't that far into a save in the grand scheme of things. Plus, since you've already done it before, you should have a pretty good idea of how to get back to where you were and quickly.
2. Use a save editor. I'm not well versed in pointing you in the direction of this one, but I'm sure someone else who sees the topic might.
3. Use a simple key on the locked door in the right-most edge of Dirtmouth, near the cliff. You'll need to offer a rotten egg, but your shade will be brought to you there from wherever it is.
💡 Disable any overclocking you have active on your main PC components (CPU, Video Card).
💡 (NVidia GPU) Set a factory overclocked graphics card to Nvidia reference clock speeds. This is a good way to identify potential problems.
💡 Make sure your PC has adequate cooling and regular maintenance (at least once a year). Especially important when playing on a laptop, which require much more care and catch dust easily.
💡 (Workaround, not a solution!) Limit Hollow Knight's FPS (Frames Per Second). Check the Config.ini File Location on the bottom of this guide on how to do it.
