First you need to install the game normally (natively for Steam Deck/Linux), then you can try transferring the save files manually to the Linux save location mentioned in the guide and see if it works.
If it doesn't detect your save file, try creating a new save file on the #4 Slot, and then searching for user4.dat on your Steam Deck, to see where the save file is located.
edit: 1 more thing, does "nintendo switch mode" make it so it converts from switch save file to pc/mac, or the other way around?
In my post, i merely meant to tell you it was required to could convert the save file to a PC format, but that i couldn't help you for the previous step (getting the save file from a switch).
"nintendo switch mode" changes how the save file editor tries to decrypt the file you give it.
In other words, you need to activate it if you're trying to give it a switch save file.
To convert the save to a PC format, you just click the "download encrypted (PC)" button that shows up once you've given the editor a save file.
