Yeah the game pretty much implies he died in the Blue lake, after he gave up his mask, he started losing his strength, it was like the mask was keeping him alive the whole time, now that its gone and his purpose fulfilled he finally wants to rest peacefully. You can find his nail beside the blue lake after the final meeting. RIP Quirrel.

You said it here. After he fulfills his purpose to Monomon he has no reason to go on as he's seen it all. He's done all he wants to do and is ready to pass on. Him leaving his nail behind is clear proof.
