If you can't interact with it then you've likely already gotten the reward from donating a shed of cash to it.

I dont remember giving it Geo at all

Then go to it and check if there is any possibility to active it to donate geo (3000 at once would be perfect), if not then go to nearest bench and exit to menu and return to it, if not this then exit the game and etc. all this exit/open/reinstall + save file stuff. If nothing works then it is some weird bug I haven't heared about. Maybe you could try and find the cause of it, some event, action or something that could possibly cause it and fix it. If not and you really need that 3rd soul vessel then there's only doing another run I guess.

That's right, if water is flowing then you should have soul vessel fragment from it already collected. When you visit all places where you get fragments you can check if you have all of them.
