crossroads > greenpath > fungal wastes > city of tears > royal waterways > ancient basin. ...and then the others are kinda up to you as there really isn't an order that is necessary.

City of tears (I THINK)
Crystal peak
Howling cliffs
Royal Waterways
Deepnest
Queens garden.
Ancient foundation (or whatever that was called)
Kingdoms edge
and the Fog area.
I only have 5
Otherwise you have to find them.
You got nothing to truly gain in Deepnest until you unlock a few items and abilities. (as far as I remember)
This was the order for me:
Forgotten Crossroads > Greenpath > Fungal Wastes > City of Tears > Royal Waterways > Deepnest > Ancient Basin > Queen's Gardens > Kingdom's Edge > The Abyss > Fog Canyon
If you talk to Elder Bug up in Dirtmouth, he'll allude to which location you should go to next to progress the main quest.
Forgotten Crossroads, Greenpath, Fungal Wastes, City of Tears (first half), Deepnest (damn, I really suffered), Royal Waterways, City of Tears (second half), Resting Grounds, Crystal Peak, Howling Cliffs, Ancient Basin, The Hive, Kingdom's Edge, The Abyss, Fog Canyon, Queen's Gardens.

City of Tears ->

This is what I believe to be the intended order of things. It was the route that I naturally fell into on my first playthrough, without intentionally searching for alternative options, so I imagine that most people who played the game like me would end up doing this order.
You’re essentially following the path of progression items, which makes logical sense in a metroidvania.
- The Vengeful Spirit lets you kill the Baldur to reach Greenpath.
- The Mothwing Cloak lets you get into the Fungal Wastes through the Crossroads or the Fog Canyon.
- The Mantis Claw lets you follow Hornet into the City of Tears.
- The Desolate Dive allows you to break the floor in the Crossroads to reach Crystal Peak.
And then once you’ve explored all of what is accessible to you in Crystal Peak, you’ll inevitably end up falling down the pit into the Resting Grounds, where you are given your “main objective” for the rest of the game. After that, it’s up to you to explore the rest of the map on your own, as most areas will be available to you with the upgrades you’ve acquired.
The game technically opens up after the Mantis Claw, and you’re able to deviate from the path many times thereafter, some through alternative options like a Simple key. But for anyone who’s played Metroid before, I think it’s a safe bet to assume that you’re meant to go to the area which the upgrade you just obtained unlocks, as that is how those games would normally function.
