!SOLUTION! [Video Included] Game Stuttering and Options Menu Bug. (both bugs appear related)
PC Specs are as follows
CPU: Intel Core I7 5820K 3.30 GHz
GPU: NVIDIA GeForce GTX 980ti
Driver version 361.43
OS: Windows 10 Pro-64bit

Issue 1: Every 2 or 3 seconds the game stutters 3 times in a repeating pattern. When the stutter occurs it stops my character from sprinting and resets my attack options to the default state as though I was no longer holding the button. This makes sprinting extremely difficult and casting charged magic spells impossible. The bug occurs constantly, both in the game and on the main menu.

Issue 2: Upon entering the Options Menu it will kick me back to the main menu when the game stutters.

These issues occur with or without the game pad connected, no other devices plugged in aside from my mouse and keyboard.

SOLUTION

I am unsure if this will work for everyone, but it worked for me.
As Baron of Aberrance pointed out, the device manager was constantly refreshing. Sure enough, so was mine. Though his solution did not work, I did find another solution after some googleing.

The device manager refreshes every time the computer detects a new device. As it was constantly refreshing, it was constantly detecting a new device due to a faulty USB port.
I switched my mouse and keyboard into different USB ports and the issue was resolved.

TL;DR

PUT YOUR USB DEVICES INTO DIFFERENT PORTS, YOUR USB PORT MAY BE FAULTY.

Turning both these off and restarting my PC seemed to stop my device list from refreshing homegroup PCs in my network. I'm not certain this will fix the input issue for everyone, but so far it has worked for me. That may be tentative however. I'll be sure to say something if that changes.

I've tested my system, and I don't have this problem, so unfortunately I can't help you troubleshoot.

So i tried Baron of Aberrance's idea it did not work for me on windows 10.

Then i opened the device manager and that it indeed was flashing along with the game studders.

I made everything in the list minimized and when it flashed it expanded the Kinnect tree.

So i disabled it in the manager, minimized the tree. But it flashed and opened again.

So i just unplugged it and well, everything is fine now.

If you guys are having the same problem just unplug whatever is opening every "flash"

Yeah I should have stated that as well.
This only worked for me because Homegroup Computers on my local network were causing the list to refresh. If something else is doing it to you, then you need to disable whatever device is causing it.

I'm a bit disappointed, I was really looking forward to that kiss.

Did you try unplugging your keyboard? That was the only thing that fixed the stuttering for me. I still have the option menu problem but I run at constant 60fps without any keyboard present. As soon as I plug in a keyboard the stuttering starts.

Well, that's a fair idea, if you can't figure out the problem device or you are unwilling to disconnect it. Where possible, I'd rather do the device manager thing and actually fix it entirely than remove my keyboard and simply reduce the problem.

Kisses are in order, an old keyboard was refreshing in my device manager, uninstalling it has solved all my problems

I've got progress!

So, according to Sad Old Man's theory, it was the device manager list refreshing that caused the options menu bug and I can confirm that it was so with my computer. What I did was closed hamachi and disabled it's network adapter in device manager, I also uninstalled MagicIso because it seemed to be causing those DM flashes too. Now my game runs smooths as butter, no stutters and weird menu bugs, thanks a ton!

This seems to be some kind of Windows 10 defect, or perhaps a defect in a number of drivers, that doesn't affect most other applications. If there's any way to send MS feedback in Windows 10, I suggest doing it. Hopefully the Capcom/developer rep in this forum can send along a report from their side, as well.

Finally found my issue, it was my NAS device that was causing the refresh of the device manager. I guess this has been happening for awhile on my box wonder if it affected my other games performance.

Well if all the sublists or whatever you want to call them are left... minimized? (I feel like there are more accurate terms I should be using) Then when the list blinks, items that caused the list to blink will have their sublist expanded.

For instance, for me it was always software devices, so if it were left unexpanded, every time the entire list blinked, it was only software devices that would expand afterwards.
