I forget what happens if you hold a 24 hour flower in your inventory and withdraw the 10 minute flower from storage. I'm guessing it will still make both 10 minutes or you will have one for 10 minutes and another for 24 hours. They could also both remain at their normal remaining time but also be counting down at the same time.
The only way to reset the entire stack in storage is to rest for three entire game days (I use four rests to make sure it's totally reset).
That said, if you have fresh flowers in storage, transferring a used one to a pawn, withdrawing a fresh one and then putting the old flower into storage ensures you have a fresh one in the party's personal inventory, but you still end up with a stack of flowers in storage that's contaminated. Again, only resting for three full game days will reset them.
You /definitely/ want to do that before you turn in the quest.
