As for finding plugins that ship with MV, try right-clicking MV in your Steam Library, then choosing Properties > Local Files > Browse Local Files. The plugins (as well as a few extra resources, mostly the modern/sci-fi stuff) can be found under the dlc folder there. As regards the Yanfly plugins (found in RPGMakerWeb_plugins) I'd strongly recommend you get the latest versions of any you want to use directly from http://yanfly.moe just in case.
Edit: oh, and after the plugins are in the project's plugins folder, you'll need to import them & set any parameters for them in the Plugin Manager (accessed via the Tools menu). Double-click an empty row, select the plugin from the dropdown, double-click any parameters on the right that you want to change. And save before playtesting. =)
