ships like the Emperor or Mars, you might want the Inquisition favour, for more crew skills, since those ships have more crew members that you'd want to upgrade. Having more than one ship with the Inquisition favour is a bit redundant though.
ships like the Dauntless, you might want the Astartes favour, with the additional teleporter, to make the ships better at rapid strike. Zoom in, terminator lightning strike, and run away. Can be useful in stuff like convoy missions.
Inquisition I personally keep on one cruiser for recon. Always useful to know what the enemy flagship is, since scans seem to start there. Especially if you want to mark boarding targets for your marines.
Navy I think is the go to for the light cruisers/cruisers, as they are more likely to piss them self and run away after like, pff, only loosing 10.000 men of crew or whatever. And given that those ships will also be the most numerous amongst your fleet, you can warp in a decent number of cobra frigates if you stall for time.
This all making the mechanicum favour the general go to, as one upgrade point for free seems to be pretty op. But i guess you can argue that the +1 for all crew from the inquisition is also really good. But given the additional bonus for repairs from the mechanicum makes it a rather clear answer, i find.
Astartes for most ships as a generalist upgrade. Great on Light Cruisers as you can get 3 Lightning Strikes on a little ship that way. Add Inquistion to a carrier (probably the Emperor or Mars) as they benefit the most from +1 to each crew skill and spotting power is always useful.
Navy is fun if you take it on multiple Cruisers and Light Cruisers. Not as effective as the other favors, IMO, but teleporting squads of Escorts every 2.5 minutes is fun, and the longer the game goes, the more powerful undamaged escorts become. Be even better if they were the lance boat, but that would probably be a little OP.
I personally prefer Space Marines on most of my ships as I'm not much for spamming bombs. Really don't need 'em on the Imperial Navy. Inquisition on the Battleship, and a 1 cruiser/2 light cruisers (3 out of 10 of the total ships) have Navy for when I want to use the free escort spam and be annoying.

Mechanicus to give you skills to support the battle ship since each LC only gets 1 otherwise. This takes you from 9 to 13 total skills in the fleet.
Space Marine will keep them alive longer, and make thier lightning strike very powerful.
I go with imperial for my light cruisers and mechanicus for my battleship.
That way i can spawn 4 additional frigs. As for the battleship it's more cheap to level it up and if it get's destroyd it costs half as much to bring it back into service.
Get a full fleet of them, let the timer burn down and bring in a couple hundred points worth of Cobra's over the missions points limit.
