Not sure where Proteus comes from, though.
I was freaked out when I saw these names in my Steam folder, I thought it was a virus making weird things :/
I didn't know these enemies were named like this, but even if I knew, that's really a bad idea still.
Imagine a Final Fantasy PC game with the folder named Chocobo and the game's exe Bahamut.exe.
Capcom, please fix these weird Suzy and Proteus names. They don't belong.
But yeah, what probably happened is these were code names they were using during development. This isn't an uncommon thing in software development to give nicknames to versions of software to make it easier to refer to them. So they probably during development had various version nicknames like Met, SniperJoe, Pukapelly, etc. and Suzy was the one that ended up going into the release, with Proteus being the version of the launcher.
As for why they didn't bother to change them for the official release? Well, if you've known Capcom for the last several years you can tell they don't really give a ♥♥♥♥ about quality or the consumer especially when it comes to Mega Man anymore. As long as people keep throwing money at them for anything with the Mega Man name on it, they'll just pump out whatever Mega Man-labeled trash they can and sell it to us. But we're all so desperate not to let Mega Man completely die that we keep buying it to "support" our beloved franchise. We're trapped XD
But yeah they probably just forgot or were too lazy to change the filenames and figured no one really looks at them for the most part anyway. But then they release a buggy game where people have to go digging through the files to get it to work anyway so.... xD
