I'm talking with the Archons for the first time and they want me to help them fighting in their part of the assault. Can I help them both or must I choose one? Is there a third path?
Also, how does the side-missions affect the time-limit?
Either one of the two factions or going solo. (There is another one but that is harder to get). Those are the 4 paths through the story.
After that you are stuck with that decision for the rest of the playthrough.
As for the time limit, you have plenty of time to do everything. I did all the side missions you can do and had 5 days left of the countdown at the end of the chapter.

How? Walkthroughs/guides are still pretty scant.
I negotiated a peacefull surrender with them in conquest mode then just be as nice as possible when you encounter them by saving them / letting them run when you can... At one point they'll ask to meet you at a secret meeting to create an alliance.
Can you betray them at the meeting, slaughter all their leaders and win that way?
you can betray them at the meeting yes and slaughter them, no idea what it does. Or you can move and betray them later. At any point really, the choices are well made so far.
