Can you work with both sides?
Seems like if i throw down with one team, and then later ♥♥♥♥ with another team youd be completely ♥♥♥♥♥♥ both ways right?

I'd like to know this as well.

I'm talking with the Archons for the first time and they want me to help them fighting in their part of the assault. Can I help them both or must I choose one? Is there a third path?

Also, how does the side-missions affect the time-limit?

At the end of the tutorial area after the first 4-6 hours you need to pick a side.
Either one of the two factions or going solo. (There is another one but that is harder to get). Those are the 4 paths through the story.
After that you are stuck with that decision for the rest of the playthrough.

As for the time limit, you have plenty of time to do everything. I did all the side missions you can do and had 5 days left of the countdown at the end of the chapter.

Travel between areas and resting took some time. I play on hard, I did all sidequests and rest once and finish Edict with over 5 days left. I think that in my second walkthrough I won't feel preasure at all.

I negotiated a peacefull surrender with them in conquest mode then just be as nice as possible when you encounter them by saving them / letting them run when you can... At one point they'll ask to meet you at a secret meeting to create an alliance.

you can betray them at the meeting yes and slaughter them, no idea what it does. Or you can move and betray them later. At any point really, the choices are well made so far.

What no how? I keep doing everything nice to them, I did I let them run, I did the peaceful surrender in the conquest I am pretty sure, I did everything I can do, my favor was even up to rank 3, but I never once got a random unit asking to make an alliance and once you finish act one, your screwed cause favor with them is gone..
