They both serve Kyros, but the Disfavored appears to be more Lawful Evil, and Scarlet Chorus Neutral/Chaotic Evil.
They both serve Kyros, who is generally seen as evil. Scarlet Chorus is more chaotic, the Disfavored are more orderly. The Rebels are basically the "good" option, but all this depends on in-game perspective.
I'm sure the Scarlet Chorus contains many skilled individuals, but most of them are the kind of pitchfork guys. While the Disfavoured are a group of very skilled and very well equipped soldiers
I imagine you will end up having to fight one or the other. Clearing screens of dozens of cheap enemies is probably more fun than a few well-armored orderly and disciplined health sponges, to be honest.
