But yes, snarks did attack Xen creatures in HL1.
Xen creatures can generally be divided into sentient species and "animals", and they are not necessarily friendly to one another - a great example is the vendetta Bullsquids have against Headcrabs, the latter certainly being a great example of a non-sentient species. Similarly, Barnacles are quite literally non-discriminating "omnivores".
Snarks are either naturally evolved alien animals, or a biological weapon. Likely the former, seeing as no alien creature themselves use them as a weapon. Even if the latter, you'll notice that their behavior is to attack anyone but the user, unless or until no other target is available, probably hinting that they familiarize themselves with the scent or pheromones of the user to a degree. It'd only be reasonable to assume that the same applies to alien users.
This is all supported by the mechanics in HL1, and I do believe it's a bit of an oversight in BM. Again, the non-sentient alien species fit into an ecosystem of prey and predator, much like on earth.
EDIT: As mentioned by another commenter, speaking in strict gameplay terms, it's also very unfortunate, since you're not provided with many snarks while you're still fighting marines. They become completely redundant in the last bit of the game. Every other weapon keeps being relevant throughout the game, even if only filling a niche, with the single possible exception being the Glock, when you get the Hivehand.
Even then, you could argue that the somewhat decent accuracy of the Glock means that you can use it to take out Headcrabs and Barnacles from afar with great ammo-efficiency, while possibly avoiding alerting other enemies, which the Hivehand would likely not be able to, since it'd be quite likely that your Hornets might target the enemies you don't want to alert.
If they won't attack Xen creatures (including Vortigaunts and their species with middle arms (Alien Grunts, Controllers)), Snarks will be just plain useless.
The only level where they are useful because of this is Surface Tension. That's it??
