Startup company is really fun and I would recommend it in a heartbeat. Both Startup Company and Software Inc. are themed around the software industry, but that's really where the similarities end, so it's difficult to compare them gameplay-wise.
Startup Company just has started into Early Access, but you can already play around 8 hours in a single savegame.
Both games may be the same from the first look, but they play different, because of the different gameplay styles.

To make the story short,I decided to buy it instead. I sense MUCH more potential in Software Inc. as a bissim, Startup feels more like a time killer (aka Angry Birds, etc) to me.
That's what you get when game developers are actually gamers themselves! :)

I admit, I've not bought Start Up Company - but it's on my wish list, I've seen lets play of it, and it does look promising, but I think it's quite a bit behind Software Inc in features, but so was Software Inc. two years ago!
If you're looking to help out the Indie games market and have the time, then get BOTH, enjoy and feed back to the developers, they BOTH have done a great job and it's only with our help they can do it better. It all depends on how much time you have to give to these projects.
I would suggest you watch some lets play of both games and then decide which might be more to your liking if you only want to go for one. Below is the channel I've been watching, he has a full 77 episodes of Alpha 9 for SoftwareInc, and currently doing StartUp Co series.
Both games play differently, at first I thought it was a carbon copy, but it's not!

For a game dev to say this about the competition, shows they are different and I'm sure both devs have played the other ones game so they don't stop on each others feet!

StartUp company is pretty good, but a bit more classic and I got disapointed by the fact that everything has to do with crafting pieces togethers to achieve the final product.
To be fair, you should try it. You can get a refund within 5 days if you haven't played more than 4 hours so...

Summary. This game is one of the best sim games I have played and it's only alpha. Startup is more like someone said, time waster and phone style game. This game is in the same impressive league as the Sim Cities and anything else Will Wright made. This is actually a type of game I could have imagined Will Wright making, that alone is a great testament :).
Can't wait for next alpha :). Please give us a whiteboard, what coder can live without them?
