Others are trying to play the game on Steam Deck and are also being unsuccessful:

The Deck controls only work via Steam Input, is that correct?
Looks like you guys are facing similar issues that can be experienced on Windows PC.
What is the default config you get? Layout ID 957521943?

(In case you didn't know the location & assuming operations are the same:
Mafia III in Library> settings/gear icon > Developer > Clear Selected Controller Layout
Open the controller layout > settings > Layout Details)
See if your inputs register if you change the config to the Gamepad template.
On PC, we have missing button prompts when Steam Input is enabled but the game is not set to the official Steam Input config (or a config based on it).
However, Steam Input API is the steam decks biggest hurdle with this game. It's broken and doesn't recognise the Steam Deck's controls.
I had to Go into the controller config and change it a default Xbox Controller layout. The pre-made one from the developers is broken. The game can be playable after that, however there are no buttom prompts because of Steam Input API (once again breaking another games controller capabilities).
