But why not just build a new Trunk at your new base location and leave it there? That will be quicker than the middle step of leaving it at Kovac's trunk. I mean you are going to enter his bunker anyway to teleport between the old base and the new base.
Your Plan
1) Move all your stuff from your current trunk to Kovac's trunk
2) Build your new base
3) Move all the stuff from Kovac's trunk to your new trunk @ your new base

I am not seeing why you'd bother using Kovac's trunk at all? It simply makes the entire process much slower.
You know that when you enter Kovac's bunker, you can teleport from there to ANY of the hatches on the surface, right?
2) At the bottom of the ladder press the map button (for me this is the 'back' button on my controller, not sure what it is for kb/mouse)
3) A surface map overview will appear and you can select the surface hatch you wish to emerge at. [Only those hatches you have actually discovered will appear.]
This basically gives you fast travel from any surface hatch to any other, making base relocation - and general map traversal - very easy indeed. Make sure you explore the overworld map thoroughly, so that you discover all of the surface hatches. :)
