If it's not fully detecting the Controller, then there may be an option in the game settings to enable the controller.

Once detected the controller should be able to be used in-game. You can find the options in "Options" > "Controls" > "Controller Options".
If your controller is not detected, please try closing the game. Then make sure your controller is plugged-in, that your drivers are up-to-date and that your controller is detected in your "Devices and Printers" panel, then relaunch your game.

Can you try taking the Config file out of the settings and moving it to the desktop? This will reset the game settings, but may help with this setting issue.
By default the Config is found here:
- C:\Users\<user>\Documents\My Games\Rainbow Six - Siege\<UplayID>\GameSettings.ini
- Ubisoft SupportI did as you instructed by cutting and pasting the mention file to my desktop. I then launch the game and nothing has changed, in fact it still had the settings I had set before the change in place....

This helps with corrupt profile issues, so it may help with this issue too.

I followed every step in the thread you linked in your last message. Unfortunately it hasn't solved my issue with the controls. My controller is still being governed by the keyboard and mouse control settings. I appreciate any other help you can provide as I am at a loss.

In this please include a DxDiag & MSINFO, as this will be required to investigate. You can get this through the steps here[support.ubi.com]
