I believe I have the same issue.
I was able to fix it just now.
What I did:
1. For BOTH trigger buttons in the config, go to the "Trigger Analog Output"
I set mine to OFF.
2. Turning it off apparently isn't enough, so I had to move both "Trigger Range Start" and "Trigger Range End" sliders to the very left.
(This may not apply to you if you need it on.
I'm personally using it for my desktop config, but now I can use the triggers without issue!
I've also tried the left pad as Joystick Move in MGSV, and the camera would also lock straight down. I suspected that this is happening because you are making the controller emulate both mouse and gamepad inputs when you switch from WASD on the left pad/stick to JOYSTICK MOVE. I assume this would only actually work as intended in games that support inputs from both M+KB and gamepad --simultaneously--! Some examples would be Just Cause 3 and Alan Wake.
When I was originally setting up my steam controller when I first got it, I quickly realized that there were some weird side effects to combining gamepad and m+kb controls in GTAV, namely that the rockstar video editor would be automatically triggered, so I specifically set up all of my controls so that every key on the controller would switch from gamepad to m+kb when I pressed the mode shift key, and it all worked perfectly. Then this update came out and its all wonky again.
I also noticed what you said about Elite Dangerous with the mouse cursor, except I saw it in the main menu of GTAV. When I press the mode shift key, and control the cursor using mouse controls, the cursor would suddenly jump back to the original position as soon as I let go of the mode shift key.
I've opted into the client beta and opened a support ticket to try to get to the bottom of this.
But it turns out that the left joystick will still act as a directional pad even when the mode shift key is released.
Perhaps this is related to the problem?
This is also happening with the gyroscope. If it is set to none, but the mode shift funtion is set to mouse, it will continue to control mouse movements even when the mode shift button is released.
This was happening to me before the Dec 10th update, (I noticed it sometime last week while playing Valkyria Chronicles) but I know it didn't happen about a month ago.
I've been in the Steam Client Beta since I got my controller back in mid-October.
