I have the same issues with several other games (Lego Movie for multiplayer, Dark souls, Life is Strange, Van Helsing for single player), all via Steam Link. Usually flipping between beta and non beta versions fixes the issues and reverts to a working patch, but tonight's issues have been particularly frutrating!
Yet, these recurring issues with the Steam Link/Steam Controller have me seriously reconsidering my Vive pre-order if that's the kind of quality/hardware support we can expect...

It seems that no matter what version of windows you are running, the Steam Controller will always be recognized as an HID (Human Interface Device) as a Mouse and keyboard. This means that the game will take priority of the HID Driver rather than the xinput driver (The code wrapper for Xbox controllers and other wireless joypads) There is an easy way to circumnavigate this problem.
On windows, you can go into the system settings and navigate to whats called "The Device Manager". This is a place where you can view the installed drivers for Chip sets, Graphics Cards and Peripherals.
Opening the Device Manager, you will see several expandable categories.
Step 1. Expand the 'Human Interface Devices' category.
Step 2. Right click and uninstall all devices with the Prefix "HID" (These are your Steam Controllers acting like Keyboards)
Step 3. Unplug and replug the USB dongles for your steam controllers on the host computer.
Step 4. Make sure Steam in Big Picture mode recognizes the Controllers, and register them to the account you will be playing on.
Step 5. You're done.
I have to say that this is the most unexpected fix that I could find for my problems, and I am now pleased with the Steam Link/Controller experience I have had thus far, but still hold disappointment for Valve for launching a product whose issues require such convoluted solutions.

Forcing windows to rediscover the controller seems to have worked... for now. Mind you, I did swap between beta and non-beta steam versions a few times so maybe that's what fixed it...
Hard to tell, but I'll give it a couple of days and see if the issues return as they usually do.
Expand "Razor Device"
Unplug/replug steam dongle (Take note of which things disappear, reappear when you do this)
Right click on all those devices and select "Uninstall"
If you have a check box asking to uninstall software as well, make sure you check it first.
Unplug/replug steam dongle
Start big picture, go to settings/controller/add steam controller
Hold x and steam button when powering on
