Try all of the things that Marty recommended but also check that your controller shows up in the main Controller Configuration screen before trying to go into any of the configurations for it. If it doesn’t show up, unplug and replug the controller while staying on that screen and see if it shows up then.
Also does this issue happen when connected over USB? I can see some messages in your controller logs about a bad connection w/ the dongle causing issues with controller enumeration.
And yes, they were using the same connection, is my home router without any VPN. Issues appear both with USB and wireless dongle.
Edit: Now the controller configuration screen appears but no progress, loading endlessly when trying to change as before.
Post Back wheter this works or not... So otheres can help...

The problem was that I had symbolic links in Windows in the workshop folder pointing to another hard drive (I had like ~15GB of Arma 3 mods and I didn't want them on my SSD). Strangely, those symbolic links were pointing to the correct folder but in the wrong hard drive (C: instead of D:). I removed every symbolic link and moved again the folders to the SSD (after removing Arma 3 mods). Now every configuration is updating correctly!

EDIT: Seems to just be an access violation in my case causing the Steam controller configuration window to load forever, running Steam as admin fixed it. Hadn't had to do that in the past though. Of course, you also have to run uPlay as admin if you need the friends support... the joys of competing digital bookcases...
