Honestly i haven't noticed that... Mine just died yesterday and i didn't see the flashing.
Even if it did flash - most people don't look at their controllers, they look a the game so that feature is nearly useless.
It uses AA's though so just pop another pair in and GG, it's not like you need to charge it or whatever.
I can not find the announcement/changelog where Valve tell steam controller users the new expected behaviour.
One thing is for sure though, and that is the steam button flashes to indicate low battery levels , at least for me it does.

Quote me on where i told you that it definetely doesn't flash, and that i called you a liar for saying that? I just said i haven't noticed it.
I mean, great, it does flash. I still don't look at my controller when i play games.
The battery indicator is NOW showing intermittently it suddenly showed up yesterday displaying 20ish% charge and then fanished again a few hours later only to show up again today displaying slightly less charge.
So I'm guessing it only displays when battery levels drop below a certain level.
