Once a shop is rank 3 you can use the Item Ordering support talent on it. Shop rank on the last few shops also determines which consumables they will sell. Like Elixirs won't show up till rank 4 or something, I don't recall the specifics. Keep in mind it varies by shop, LadyLake's shop will never have more than Apple Gel.

Shop rank also increases the quantity of weapons/armor for sale.

Rank on Inns determines which buffs are available. Once they all show up at a particular Inn increasing the rank will increase how many battles those buffs will last.

I have a question to add,

Does rank increase more with QUANTITY of items purchased? Or the VALUE of money you spend?

Fusing at that vendor counts too, so if you are spending a lot money fusing.. go around to different vendors to max them out.
