Try building from where you want the water to go down to the source, worked for me, the intake gets adjusted when it detects a watersource it seems.
You later get vertical pipes as well around Lvl 15 I think.
You need to place the "Intake" inside the water, not the tap ;)
Then you use the inclined one to bring it just up a little bit so its above the ground.
Then you set it up how you like.
Tips:
I recommend creating a pattern with the taps and the intersections so they cover a wide area with water irrigation. Then you can place your crop plots anywhere.
Also you should ALWAYS protect your crops with a wall and preferably under a roof. To do this effectively, wall them around and have a door leading into the crops. Then once the door has been built, lead the irrigation pipes THROUGH the open door and you can close the door on the pipe with no issues. giving you a secure irrigation system.
