Are you sure the crates didn't spawn at other locations? only a limited number of deep sea crates can exist at a time on an ark. And old crates don't despawn,
Though crates can change when the server is restarted
This is what the wiki said, however I think it's the Beds or Storage boxes messing with the spawns.
I am 100% certain the crates are not spawning. What I did was when I saw a crate I would build a shack with the loot crate being about a foundation away from the stairs off the foundation out the front door. There are 18 of these locations. I checked all of them, even on the inside in case they move a little. For Scorched earth only 4 crates exist at a time and in previous tests they all spawn in about 1 hour after the session has been running. So I have checked all my shacks after the 1 hour and there are no crates.
Also as I was building a shack after building them I never saw a crate in that spot again.
Personally I fear that because I never "demolished" the beds and they broke because of lack of foundation. The game think there are "ghost beds" as it were that block the crate spawns,
