You also should make sure you have it turn on, water flow going, and that you are using the correct amount of and types of ingredients per the official wiki or similar site. Some people mistakenly attempt to make the old kibbles instead.
What is a common catch though is it cannot take water from other water storages like tanks or scortched earth springs. The industrial cooker has to be connected to a water network sourced from a normal water intake.
I suspect this is the situation you've encountered before and the waterskin was a workaround.
It might be because of the water source discussion as described above. Some helpful information might be describing what you can make in the industrial cooker.
The issue is because of the stack mod. Plenty of people having issues with it. Only thing you can do is get another stack mod (which will result in losing all current gathered resources) or just spawn some kibble in an "destroy" the resources you would've used.
Would be nice to know what the source of it was but glad you got it sorted for now.
