I used the pillar-foundation lowering trick to both lower my foundations 5-6 notches (just below/at raft level) and have it be a 3x5. The only ceilings on this raft were on the roof or directly under Species X plants. If you lower the foundations enough you can put one under the rudder and still drive the raft without any issues.

An added benefit to lowering the foundations is that it makes it easier to see over your raft for driving around. But beware, with the method I described you can not access your raft from in the water, however holding spacebar on the sides of the raft will cause you to jump up onto it.
Currently, a raft's only enemy is another raft. For every up side to them there are several counters; the main one being the ability to clip through another person's raft. Supposedly, this latest patch has fixed some of the breeching and bangalore exploits but I have not tried them out yet.
In the end, the rafts just add another fun aspect to the game. They are a good mobile home, and an incredibly formidable siege weapon for those foolish enough to build on the beaches. Ignore the nay-sayers, watch youtube, experiment, and have fun!
