I found this but it could be outdated.
This is typically why building on water is a bad idea.. someone can build an armored raft covered in turrets.. drive right up to your base.. glitch into your walls.. plant C4.. pull away and blow a hole in the side of your base and there is nothing you can do to stop them.
It's one of the cheapest raid methods I've seen online..
Your ownly option would be to try to make your own mod as nothing currently would accomodate what you want with a raft like structure.
As an alternative, you can consider using one of those pokeball mods or similar that lets you store dinos and then release as wanted or needed. This would give you the portability at the least.
I've done that for land creatures.. though they do sometimes glitch through the walls and fall into the water XD
Think the most I ever transferred on the same raft was..
A Parasaur, Pachyrhino, Megaloceros, 3 Dung Beetles, a Dilo, a Gigantopithicus, 2 Ankylos, 2 Penguins, 2 Dodo's and a Doedicurus..
This was when I was shipping my dinos from my Snow biome base to my Red Obby base..
The Parasaur and Pachyrhino fell out once each along the way XD
That was a huge relocation job though.. had to make 3 raft trips.. one flyer trip.. one swimming trip and 2 walking convoy trips to get all my tames from one base to another.
