How did you wiped wild dinos?
What mode are you playing?

**Make sure to add a detailed "how to reproduce". Otherwise you may end up with the non-helpful "works for me" answer at best or no answer at all (it does work fine on my end).
Mostly playing on Rag
I removed the wild dinos with the Cheat DestroyWildDinos command. But there were no bees at the Center until I first used the command.
I play single player
No modifications
I have not checked the files.
Are you using mods?
There are bees in the hive, just no queen.
Put Rare Flower in it, it need it to make that sweet sweet honey.
Actually flowers are only required to keep the hive healthy...
Still, the OP issue is having empty wild bee hives. Somewhere that you don't have/can't put flowers in it.
On populated servers, or those that don't use dino wipe commands... It's not much of an issue.
What is occurring is the when bees spawn they construct a hive. When they despawn the hive remains.
There are instances where so many empty abandoned hives start to lag the game.
If you're in SP, I would research the console commands wiki page for the destroy command. Use it to wipe all hives on the map. This will affect both wild and tamed hives though... So if you have some hives already deconstruct them before hand.
Following the destruction all empty hives will disappear. All occupied hives I think releases the queen. If it doesn't it'll open up spawn slots for new ones to occupy. Following up with a dino wipe would help balance things.
Naturally if you're in SP stuff only spawns near the player. So go on a scenic journey in known bee spawns after doing this.
"cheat DestroyWildDinos" is probably killing the queen and leaving the hive there.

In the end, I found one live hive, but the game crashed. When I entered the game again, the hive was in its place, but empty, although I did not destroy it the last time ...
