I need the story cleared up, a bit confused. (possible spoilers, care)

So I tried looking it up but didn't find what I was actually looking for. So everything makes sense up the end of Extinction but that is where I get lost. The arks landed back to Earth and it seemed like all was saved in Extinction until the Aberration Ark landed and the corruption came with it. But that's as far as I understand it... I have no clue what happened after. Was Earth destroyed by the corruption? What happened? And what is the Genesis simulation exactly? I know it's intent but where does it fall into the timeline?

From what I am assuming, the ship with the genesis program on it is the escape ship, and rockwell's taken over it? And the version of him on Aberration was just one incarnation of him?

From the beginning, you're in a simulation. A bit like the matrix movie. Except that at the end of genesis 1 when you kill rockwell in the simulation, you get out of the simulation and you wake up in the colonial ship of genesis 2. Indeed, rockwell has taken control of the ship and your objective is to beat it. The purpose of the colony ship is to find a habital world.

During Extinction, reading notes, you hear about another group of human the "sleepers" (which apparently they renamed "transhumans" in gen2). Apparently they had a different vision to save the human race. while the "Ark" group focused on reconquering Earth, may it take millions of years, the "transhuman" group decided it was a lost cause and focused their effort into building a space ship, Arat Prime, to colonize another planet.

they didn't share the same vision but were not enemies so to speak. they shared intelligence, knowledges and tek. for example the Ark was thought after the simulation which would become gen1 was created.

When you free Earth in extinction, the communications which were broken are able again between the ark system and arat prime. but since Rockwell has survived and can access it it corrupted it quickly and used it's interface to access Arat Prime. it appears Gen1 is like a bridge for your psyche/"survival implant intel" to transfer from earth to arat prime.

(during the time before gen1 release they had a few little events out of game with screens/gif showing that the ark system tried to connect to genesis a first time but it failed for an unknow reason (probably rockwell from what we now know). we accessed it during the second attempt which took time to achieve. we don't really know how much time passed before Helena awake us again, it may have been very long in fact. you have to keep in mind that bodies don't matter in Ark. only your psyche and memory which we, the last generation of ark survivors, keep upon death since Helena "ingeniered" us that way).

during gen1 you regain access to gen2 by defeating master controller which has taken control of the simulation.

in gen2 here we are to cut the head of the problem, following the ever-running coakroach x) which is like always on his path to corrupt and control everything he can think about.

What happened in between Extinction and Genesis 1? Last I saw the earth was saved but then the corrupted Ark fell to it and spread corruption. What happened after that? How did we end up in the Genesis simulation after that point? I know it was on the ship we got on but no where in the games do I remember us getting to that point.

The Earth is ruined by element, brought by the king titan. The landed Aberration ark and creepy roar at the end of the cut-scene is a "metaphor" that rockwell is still alive for revenge.

Genesis simulation is to pick some strong survivors to re-build a human habitat on another planet, where the Genesis ship is travelling to, since Earth is no longer salvagible. And it happens right after Extinction, noted by the ascension cut-scene at Extinction and Genesis 1 trailer.

At least the game itself doesn't mention how rockwell get onto the ship, nor from any explorer note I can tell, but anyway he was embarked. The intention, I assume will be, first for revenge because we have defeated him twice, second willing to bring element to the new planet and continue controlling regular life form.

So essentially everyone was just gathering on Earth after the titans defeat later but that was just to continue on not inhabit it.
