There are some decorative ground cover that you can decrease under "Options" then reducing "Ground Clutter Density".
If it is a bush that can be harvested, a foundation might block the ability to harvest it. Be careful about removing a foundation though. Walls and ceilings above may depend upon it.
However, if the foundation is surrounded by other foundations, the ceiling above should be ok (they can be supported if there is a foundation within two blocks). If the foundation has walls on it, it's best to remove them first. Then try to remove the bush by harvesting it.
S+ feeding troughs blocking of respawns is the "feature" I most detest about S+ to the point I won't use them, if the base is located near pretty trees and such. It creates an ugly wasteland around your base. My current favorite base doesn't fit that description, so I use them.
My primary criteria for base locations is easy access to metal, obsidian, and crystal. I've situated the base specifically so I can use S+ feeding troughs without destroying the respawn of those resources, and it didn't have much in the way of pretty foliage to begin with.
