Is there a command that flyers regain stamina while sitting on it mid air?

Yeah, that setting just (re)activates the stamina reload of flyers who had this feature in the past. If you want to cheat your flyer to have full stamina again, you can enter admin mode (enablecheats <adminpassword>, not necessary for singleplayer afaik) and then write "cheat infinitestats" while mounted on the flyer twice in the console.
First infinitestats will fill up ALL stats on the flyer (health, stam, food, oxygen, ...) to maximum and keeps it there and the second one will turn off that feature again so your flyer can lose health, stam, etc. once again.

Wait nevermind it DOES work with all flyers but ONLY when i stand on it. Is there a way to regain stamina while sitting on it while standing still in the air?

And im playing on my own server with my friends so cheating is not good lol

No. You have to unmount the animal, except for Phoenix.
