and actually it isn't broken it works as intended.
If used in ..\ShooterGame\Saved\Config\WindowsServer\GameUserSettings.ini
stop Server > change file > start Server.
If it still changes back to the previous state.
stop sever > edit file and save but do not close the Editor, keep the .ini open > start server (> close Editor once the Server is fully running)
edit: btw if you use a Windows OS for your Server, you might want to take a look at the Ark Sever Manager

Wait a second, what are we talking here?
Single Player, Non-dedicated Server or dedicated Server?
Cause i interpreted "I have created my own PVE server" as i have setup a dedicated server.
And the solution above is for a dedicated server, that might not work with SP or non-dedi.
Do you have an admin password set? You can't use commands if your admin password is blank unless you have created a white list for cheats with your steam ID in it.
So when you run the server, if you have the GameUserSettings.ini with
AllowFlyerCarryPvE=TRUE
but the command line to run the server has AllowFlyerCarryPvE=False, then the game will FIX the GameUserSettings.ini file to match the command line when the game starts.
Check your command line and correct it there.
If its single player or non dedicated, this is the screen that you see in game before you load your server instead of the command line. Hit advance and find AllowFlyerCarryPvE setting and tick it on to fix it the setting there as these settings will override the GameUserSettings.ini EVERY TIME

Maybe that helps
and change AllowFlyerCarryPvE=False to true
then right click on it (the File) and write protect the file.
start Ark and start the non-dedi Server, Flyer pickup works then (at least it worked for me in a fast test seconds ago)
