I realize this is cheating, but it's pretty much your best bet to fix the bug.
This is your best option, and is really a must for all single players.

Join the server, play a few minutes, leave the server
Stop the server, check what files the server created, replace those files with your single player files ( keep the same names as the server created).
Run the server, join, you should now have your single player map + stuff + base + creatures in the server.

This must be the most annoying issue in a sp game.
It leave's me to wonder if some mod is pulling a fast one. To inconsistent😔 maddening..
