I not much of a lore nerd myself, but i feel like your anwsers might be in those.
Diana and Santiago's team, comprised of people who understood tek, created a really strong bomb and brought it up with them to potentially use on whoever was in charge and keeping them trapped on the Ark. Once they went to the Observation Deck and saw the Overseer start killing everyone, they triggered the bomb. The bomb decimated the entire control station, which can now be seen floating in Aberration's sky, which caused the shield to go down. Since there was no longer anything to protect the Ark's surface from the sun, it became incredibly hot and forced anything still alive to go underground (if it wasn't already underground.)
