On the other hand do you have alot of mods like stacking and such? Those can cause the freeze too.
For Seikuri: Yes too, i mean, i have stacks mods... Im playing in single player to test the game, so i just speed up xp, gather etc etc... For test and enjoy a little, i know its like cheat, but i want to skip all this stuff. But anyway, i try it before place mods, (because i forget that i have mods, so later i enable it), and are the same. And now i enable both options "Disable Menue Transition", "No Tooltip Delay", but seems there is no difference, and seems i have less FPS? from 100 i drop to less of 90. I decide to low the textures, the only option that are on miedium, now are on low, and seems a "little" difference, the frozen moments happen less, and seem are less than a second, sometimes more...

If yes thats why your disk is at 100% very often, its been used as ram.

2. Go into your in game options menu for comp settings. F12 or similar screen shot it and link the screen shot here. Just like with 1, the details and accuracy of that information is more helpful than just saying "x settings".
9 times out of 10 the source of issues is that there is a compatability issue between 1 and 2 but not necessarily always.

3. List by name -all- mods being used.
4. List -all- 3rd party programs running in the background. This should include any fps meters, hardware monitors, graphic enhancers, virus checkers, and more.
