the fault lies with you. not the mod
Actually except for the Buildings erased trough the "DisableExtraStructurePreventionVolumes" Bug during Server Restart i can't remember any incident where stuff got lost due to a Mod Bug.
Structures Plus is known for this. People are impatient and log into their game too quickly without waiting for the update to complete. They usually panic post about it and almost never go to the mod page where it shows this is a known issue that is USER related.
as to the patience... the issue is adressed in the bug reports thread... at the very top. it is also adressed over and over in the comments section.
Correction - All mods are known for this. If ANY update of ANY mod is interrupted whether its on a server or SP the world will load without it.
Like you said, its a user issue that is 100% avoidable.

@JokingVortex, most probably that it wasn't updated completely.
the SteamCMD usually used to update the Server has some problems with large mods and tends to skip some files then. So if you're unsure if the mods are fully updated best to copy them from the Game Directory to the Server.

In my experience, with servers, I usually do not know there is an issue until I get on, stuff is gone or there is constant crashing. What would the smart move be then? Uninstalling and reinstalling mods and launching with an earlier saved file? Can that reduce loss when something goes wrong with S+ or any mod?
